The first and most obvious problem is that my character gets stuck in Org on the random cages that now litter the city. My character is usually running along to his next destination and there will be a cage that he runs into and gets stuck. I don't have any documentation but it is typically the cages right on the sides of buildings or roads. Usually a simple click around the cage will fix the problem.

Getting 'stuck' is a navigational issue, and there is nothing the profile can do to abate the problem. "Stuck issues" like this should be reported to the
[post=350949]Navigation thread[/post]. They will need both the coordinates and a screenshot for each issue you report. (Full details are in the first post of that thread).

The next thing is that I get a pop up box that says:

I'm not sure if this is a warning or not, but I have Talented (warlock destro), and Autoequip2 (Two hander, staff) configured. It usually warns that Weapon Type is not set. It will equip everything EXCEPT a new weapon. I fixed the problem by just equipping an heirloom item and setting it to not swap it out for anything. Everything else about the configured plug ins seems to work fine.
This message is just a warning from the Auto-Loader profile. The auto-loader is mostly for first-time users, so it issues the friendly reminder as a courtesy to make certain you've Honorbuddy set up correctly.
If you want to "make the message go away", then load the profile appropriate for your level directly. (e.g., Undead 1-5, Durotar 5-12, etc). Once you load that first profile, the pack will auto-chain to the next profile when needed.

The second issue involves flight paths. My character will run to the flight master in Org and just stand there in front of him. Sometimes he gets in a loop where he manages to activate a flight to Sen'Jin. Once there he tries to fly back, if he can't he will run back to the Org flight master and get stuck again. Sometimes he just gets stuck in a loop flying or running back and forth between the two. On some occasions when I start the program and my character is in another zone, say Ashenvale for example, he will use a flight master to fly to Org and then get stuck again. It does NOT happen all the time though, and I can't find a pattern that causes it to happen. Sometimes all I have to do is manually click on the flight master and then the program will take over and run just fine. Below is the copied and pasted warnings/text on HB when it happens.

All that said it seems to run normally most of the time, but I dread seeing my character in Org because I know I'm going to have to sit and fix everything myself. And it definitely means I can't go AFK.
Please let me know if I'm doing something wrong, or what I can do to fix these problems.
You're not doing anything wrong. Honorbuddy is still in flux from the WoW 5.4.1 drop, and a major architectural overhaul. These problems will sort over time.
As far as going AFK, its never smart to go AFK while questing--just too many things can go awry. The profile has no control over many of these issues encountered--navigational and combat, for instance.
We always strive for an AFK goal, and
update the profiles several times a day, but we've yet to actually obtain the goal in a safe fashion. For instance, we're still trying to work through which quests its 'safe' to compete with other players, and quests in which competing with other players will get you whispered at or reported. There are lots and lots of complex issues to solve with questing, when you throw competitive players into the mix.
