I found Thunder Fury the other night. It comes with default [ between somewhere 950 - 1450] lightning damage.
Mine was low side so I enchanted to get higher lightning damage but in second enchant it came with 1135 - 1339 damage ( physical damage or elemental damage whichever you like to call) option without any other such as cold, fire or lightning prefix.

and I chose that option and it increased tremendous damage on the sheet.

My question is; Will physical damage VS. lightning damage make difference in actual damage?
In my opinion one will do as physical damage and the other will do as lightning damage.

Isn't it better to have physical damage than having lightning , cold or fire damage on the weapon?
yes or no, and why?

Do you have +% Damage affixes?

Currently it makes no difference at all since its not modified by elemental affixes. Physical was getting a boost from +physical at one point but was "fixed" so I'd assume that the intention is that there be no difference.

This is not entirely correct. If you wear a ring like Wyrdward f.ex. "Lightning damage has a x% chance to Stun for 1.5s" it does matter!

There are also some bugs, regarding skills and elemental damage from weapons. Generally I aim for black damage, just because it's the least buggy..

The +% damage affix is bugged when it comes to elemental damage afaik, it only works properly with black damage. Think I read somewhere that it's getting fixed soon.

Not actually confirmed to be a bug. Might just be the usual faggotry.

They were going to fix this, according to blue post indeed. So if your thunderfury has let's say 8% damage as an affix, the black damage gets a 8% boost. The lightning damage does not get the 8% boost (yet).

It _IS_ confirmed to be a bug. And it IS confirmed to be fixed with 2.0.5. It WAS supposed to be fixed with 2.0.4, but Jay Wilson happened.

This is only true for physical skills, as any other type usually overwrites the elemental type on the weapon.

No +% damage. :-( that would be nice

Then there is no difference at all. Your weapon will turn it's damage to the skill's damage, so it makes no difference. Currently there is a bug with +% damage that it doesn't work with elemental, but that will be fixed next patch. So for your weapon, no difference at all between black and elemental damage.

There's also a few bugs with skills. I've heard. I haven't identified any of them, but the idea is that certain skills won't accept the elemental damage, and will thus deal ALOT less damage if you have the certain elemental damage that they do not accept.
