I can't figure out a way to make the bot use a mount other than the chocobo. A plugin/setting for this would be great for those of us who'd like to stable their chocobo and bot at the same time. Anyone know how to accomplish this?

Not terribly easy, as it's all hard coded by the bot currently. You could probably override all those settings but it would be quite troublesome. I believe Mastahg said he was looking into adding that option in the Global Settings window at some point.
