I'm trying to use the ZeHunter MM PvP CC while gear grinding BGs for my Hunter. I notice that he's not doing near as much dmg as he should be doing. Do I have to put all the abilities that the CC uses on my actionbars in order for everything to work properly?

No, you dont have to put all abilities on your actionbars.
May you attach a logfile? Then we can see if there are other errors that might occur.
Well, I've watched the log over and over again while it's fighting and I don't see any errors. I guess I'll just wait until I have him completely geared then see what he's doing. I don't have this problem with my Dk as he's very well geared in DS Heroics and I dominate in BGs.
