Today when logging in, I noticed there was a small download and I was directed to read / accept the EULA.

I actually read it this time and saw in bold, section 5 where it states that we agree to have our systems monitored by Blizzard for unauthorized programs, bots etc.

Has this always been part of the agreement or was it recently added? Does this change the safety of using HB?

its always been in there from day 1 they are only limited to some minor monitoring processes from my understanding though

yes it has. blizzard used to scan the whole PC but got in trouble. so they are only allowed to scan wow game files (this is in the states tho. i dont know about the other parts of the world)

The EULA states they may monitor the RAM for processes that are concurrently running with WOW.... does this affect HB?

It does include processes like Honorbuddy, since it ties into the WoW executable. Blizzard has been limiting themselves to only monitoring the wow.exe and processes that attach to it.
Honorbuddy is just awesome enough to not be found, and this will likely not change anytime soon.
