Gearing in 6.2 patch

Tons of profiles made by buddyteam to get the Draenor Flying, just browse around in Kicks 1-100 pack and you'll notice 
As for gearing, I manually do it in Ashran by farming treasures and rarespawns to get ilvl 700 pvp gear, it's enough to do basically anything bot related.

If you're ballsy and want a effective but risky method -- download an item purchaser plugin like Mr.GearBuy and run BGBuddy for however long it takes to get i700 gear.
I'm personally not interested in Flying in WoD, so I don't have any tips there.

The PvP gear is still a good point to start out from to obtain PvE gear. The PvP gear itself isn't very nerfed in PvE situations.

In Kick's 1-100 under reputations>WoD you can find the apexis stuff for part of flying. Depending on if you are horde or alliance it's either under Apexis dailies (Horde) or I believe garrison quests (alliance) there are some that are missing and need to be done by hand for horde, I don't know about alliance.

for a boosted 100, it's probably easier to run BG's and level the garrison, run proving grounds, get the legendary ring started, and get up to the abrogator stones (?) as there's 125 to collect (again) and you can get them from the garrison buildings, as well as occasional LFR/normal gear drops. unlocking the shipyard and the tanaan questline is going to be rough on a new 100, a boosted 100 will have much better gear (~640 i believe).
you can also buy +50 weapon/armor follower items (frozen arms something) from the AH (depending on price), and once you get 3 up to 675 it will unlock the better missions. there's also a vendor that sells 645 items for 500g each, once you have a few followers with 650+ gear. if collecting legendary ring items like the stones, switch to the mage portal/tower, and collect ogre stones. they can be used to accelerate follower missions / shipyard missions through rush orders, and then switch back to whatever you want. the buildings do very little unless you can chain them into some profession /farming for mats, or any lingering achievements.
if you have 675 gear, and upgraded at least 15 followers to 100, and 3 to 675, you can get the champions honor missions, etc, until then, run the shipyard missions until the ships get better and the % to complete gets higher to get HFC drops and BoA drops of 650 gear for alts. or, use them for fish (sic)
at 670, none of the tanaan drops / tokens will be better than what you have, unless you collect up the 20k apexis to buy the baleful upgrade tokens to 695, which is weeks/months, not days.
Ashran might take a week to farm the 700 pieces, where tanaan might take 6 to 8 weeks to get the apexis needed to get 695 for all the drops.
Tanaan drops the Baleful BoA token items which is usually 650, but can random upgrade to 675 or 695. just like Timeless Isle, you'll be stuck in tanaan for longer than you want or need to be there. For the items that don't drop, you can buy them for 5k apexis from the vendor, a weapon is 10k iirc, the upgrade to 695 is 20k. it will probably take an hour to get 3k to 5k apexis while running the dailies/ bonus areas, 1k an hour if just grinding apexis out or elites. it is very, very slow going for the apexis grind, usually because everyone else is on the same grind.
There's also timewalking/mythic dungeons for 660-670, but it's limited to finding groups / groups by hand. If you have the garrison shipyard/missions and significantly levelled followers, can drop 650/675 from missions each day. There's also crafted items, they can upgrade to 700 / 715 if you have the mats, and the legendary ring quest if you haven't completed it, will get you to 660/690/etc. There's not much BoE gear you can buy from the AH that's above 650, except for crafted upgrades, which usually go for 10k to 60k on some servers, and can make a fair bit of profit if you can farm the mats because you're usually limited by garrison items.
The drops from LFR aren't as good as the ashran gear at the moment, and it's not as handicapped in PvE as it used to be, though the stats can be awful for some specs. HFC LFR versus tanaan, you might get a few upgrades from LFR. at least some set bonuses.
Ashran, as hateful as the experience is, drops better loot than tanaan, and they convert to PvE outside of PvP areas. but you do have to look for strongboxes. between farming tanaan and ashran, if you don't already have flying, go to tanaan and farm dailies for the bonus apexis. the rep grind is moderate, and the occasional 695 might drop while running the 3 sets of dailies needed, as well as the saberstalker rep (which really needs 650 gear )
