When you use the "My Pokemon > Transfer" function, it transfers the selected pokemon(s) to Professor Willow. It's the same as in the game: You transfer the pokemon to him, and he gives you a candy for it. Anything you transfer cannot be reclaimed or undone, it's just like in the game.
