I'm wondering how this is taken into consideration. will the bot melt stuff it sees as undesirable? or will it just fill the entire stash up if left unchecked.

at the moment i have it running as all tabs are protected until i get clarity on what it actually means. i hope that if i leave it off it will just continue to stash stuff

no the bot will not just take items out of your stash and salvage them, and unless you have custom loot rules setup that are based on keep/trash rule set(which is off by default and uses trinity loot) nothing will be auto salvaged. Just set tab 1 to protected, move whatever important items or stuff you frequently use/swap around to that tab, then the bot as it collects legendary items it will ID them and stash them into the secondary tab as long as its not set to protected. Clean out the entire second tab that way you aren't having new legendary's mixed into previous ones you mightve wanted to keep or what not so its easier for you to look at what you got and decide what to keep/salvage manually.

If you leave no protected stash tabs on, the bot will simply ID and stash each leg/set item it finds into the first slot until full then keep going all the way till all tabs are full. Personally I use protected first page only, I noticed the bot prefers to put legendary items into the first unprotected stash tab(2nd for me) but will dispense gems/follower tokens/fragments/gifts and crafting materials etc all into the very last tab I suppose to distinguish item types.

Once you run the bot for a few hundred hours and have most of the gear you need, you can jump into the other section of forums and check out Jobs Loot Rules and edit it to your liking and switch to that and by then you will be more familiar with the bot and game items to know what to have the bot auto salvage and what to keep in order to save you lots of time/space. I get average 12 LPH running t6 rifts, so I fill up extremely quick without using loot rules to auto salvage junk.
