I'm not sure if there is a way to fix this but when my bot starts screwing up a lot I tend to turn it off, correct the issue, then turn it back on. When I do this it deletes all completed quests and moves to the next area. Is there a way to make it always turn in all completed quests before moving to the next area?

I have really no idea where you are talking about
what do you mean witch turning things on and off ?
 
i think some profiles clear your quest log every time the bot restarts. Sure there must be a way to disable it but then you may screw up the profile?

When I stop the bot honorbuddy then click start again.

I stop it if he has an issue picking up/turning in a quest or running into a fence for a while. When I do, it starts clearing the quest log and moving to a different area. I think it's because it's set to change area by level but I've lost a good bit of exp from it just clearing a bunch of completed quests.

On a side note, what profile are you using?
 
Open your profile and look for the following line:
<QuestOrder IgnoreCheckPoints="false" >

Change it to
<QuestOrder IgnoreCheckPoints="true" >

What's happening is whenever you stop the bot, correct your issue and start it again it will go to the highest matching checkpoint (Per example there's a checkpoint in Kick's Horde profile for level 27 to go to Stonetalon Mountains) so that's why it's changing zones :)
