What happens if you open the Pokemon Go app on your phone while the bot is running?

don't use gps on your phone anymore when you use the bot most of the time, so you don't jump around all the time

and why would you run both at the same time? just quickly stop bot, open app (without gps) and then start bot again.
had no issues with this kind of usage

You have to go into your location services section of your settings app and turn it off. Sometimes there is a short cut to turn off GPS when you swipe down (on android) or up (on apple).

then start the app?

It will say in app "no gps signal", but you can still open eggs, trash items, etc

It depends on what you do in the app.
Here is a list of things you are allowed to do while on the phone while botting

1. Transfering Pokemon
2. Renaming Pokemon
3. Evolve Pokemon
4. Power Up Pokemon
5. Using Incense
6. Using Eggs
7. Using Lures
8. Hatch Eggs
9. Collect gym rewards

What you cannot do(if you do any of these, you will be softbanned):

1. Spin Pokestops
2. Battle in Gyms/Train in Gyms
3. Catch Pokemon
