Just got this website popping up when I tried to start honorbuddy. Obviously its some type of protection thing. Does this mean Warden is actively scanning for Honorbuddy and I could already be screwed? Or is it just a general scan?

its a general scan and nothing is screwed 
you can wait for 15 mins before starting again(recommended)
or you can edit your windows registry in order to avoid warden check
*search on forum if you want the registry fix
