Perhaps a UI can be created that shows gyms the way they would be shown in-game, and allows you to interact with them with your mouse as if you were using your phone's touch screen. So when you right click on a gym within range of your PF radius, there could be an option to "interact with gym" or something and from there the bot would say in the log "walking to Pokemon gym" and when it gets there the UI would open up and the bot would go IDLE. This would allow you to insert a Pokemon from your team, battle the gym, or friendly battle the gym.
The bot would do NOTHING for you, you would be responsible for carrying out the battles, the bot would just walk you to the gym. When you close the gym UI the bot will resume looting Pokestops and catching Pokemon just as it was before, and would go "IDLE" while you were interacting with the gym and stay that way as long as the gym UI was open. The gym UI would simply be an interface showing exactly what you'd see in-game if you were to click on a gym so the developers don't have to "build" a custom UI or anything, they just have to come up with a way to display the in-game gym UI.
As far as potions and revives go... you're botting, if you want to heal your Pokemon then do it on your phone. Otherwise you could use the same method to bring up the in-game UI for the items in your bag too, and the shop for collecting Pokecoins.
