Update question - most efficient way to manage folders etc

Just a question for those of you who have been doing this a while. I have multiple classes, main spec/off spec - therefore many CC's and folders to keep track of etc (like Iloveanimals singular).

What is your method of keeping track of all of your correct versions or in cases like when we get a patch how do you manage everything? Do you copy subfolders and then paste them back or?

Any thoughts or tips appreciated.
