Well... I decided to give the "pause bot" option a try just now and found something interesting!
[15:58:26] Enqueuing user action to Pokefarmer.
[15:58:36] Pausing Pokefarmer once current task is finished.

[15:59:27] Enqueuing user action to Pokefarmer.
[15:59:41] Evolving Bellsprout was successful.
[15:59:42] Evolving Abra was successful.
[15:59:43] Enqueuing user action to Pokefarmer.
[15:59:45] Evolving Growlithe was successful.
[15:59:53] Enqueuing user action to Pokefarmer.
[15:59:54] Evolving Meowth was successful.
[16:00:11] Pause ended. Let us continue now.
[16:00:16] Trying to catch Pokemon Horsea CP(520) IV(49) with Greatball...
Luckily I didn't choose to evolve like 50 Pokemon at once or they would have all executed at the same time and I'd probably be in hot water right now. There's definitely an issue with nonexistent wait times when paused. Maybe it's intentional, since it's technically paused and relying on you to tell it what to do and when to do it, and in that case I guess this is just information to the people that didn't know.
As for a full log file, I have a one year key. I should technically be able to just post the relevant bits now but if you still want a full log I can do that. Also the "Catch Pokemon" option has been fixed. Yeeeeee~
