Currently i am botting on a single account, which is not my main account.

If i happened to get flagged on my second account, will both of my account be banned?

no because blizzard only will look to all those accounts when you have many accounts running on the same time.
I had 3 bot account but 2/3 where banned a few months ago, but my main account(I also bot with that one) wasn't banned so ...
