Not all Plugins in Plugins Folder Showing up

I have been researching the site for possible solution to this unusual situation but the majority of my Plugins are not available to Profiles like KeyRun 1.3 and RadsAtom. Some one please advise to what I am missing or doing wrong. The only two Plugins that work or Combat and GilesTrinity. Thanks to your reply's or reference to review.
