There are many great suggestion here, and i would like to add 2 more.
1. a throwing miss chance, there are impossible to be human-like if the bot have 100% throwing accuracy.
2. a recycle plus-minus and do not recycle at every pokestop, the bot always kept an item in X quantity, and recycled at every pokestop to keep X quantity.
i think it's easier for Niantic to detect a bot by looking at the item quantity overtime. there should be +- for recycle setting, for example keep pokeball at 50, +-10.
