Ever since the bot has been updated for 3.0 it has been running maps exactly according to the settings.The problem is not from magic to rare, the problem is it is configured to uppgrade normal to rare before running it, and it only does 50% of the times. Is your currency tab set in the cross-bot settings?
Well, I have 100+ alchemy and 100+ scouring for reroll stashed. I putting single white map in a map tab. Pressing start. He upgrading the map, running to device. Stopping him. Putting anothe white map to tab. Start and bah - he taking white map and running to device without upgrading it.The only case when bot skips map upgrading is when you simply do not have enough currency for it. You must have a full set of currency required for that particular upgrade not just one. In other words, bot will not upgrade a Normal map to Magic if you have just Transmutation orbs, you also must have Alteration and Augmentation orbs.
Also worth noting:
When you run out of certain currency bot marks that currency as unavailable. Bot checks currency availability upon stashing it. That is also true for Currency exchange, GCP recipe and Divination card exchange. All of those are checked when bot stashes certain item. If you put an item to the stash - bot will know nothing about it.
There are certain currency thresholds MapBot uses to mark currency as available again. For instance: bot run out of Alteration orbs. Now it must find at least 5 of them to mark Alteration orbs as available again. Its coded that way because in most cases having 1 currency is not enough, you need multiple Alteration orbs to successfully roll a map.
If you do not need those thresholds (you have a strong character that can run any map affix) you can edit them in TakeMapTask.cs at the bottom of the file.
Again, we are talking about situations you should never be in for the first place. You must always have a good pool of currency for map upgrading, at least for Magic upgrade. Game drops a lot of Transmutation/Alteration/Augmentation orbs so you either not looting them or exchanging to much.
Aside from lack of currency there are no other known issues that can prevent MapBot from upgrading maps.

Found the problem, it was on my side. Bot conflicting with some settings in PoE Smoother software, which removes effects/particles/sounds e.t.c. from the game, that's where a strange behavior comes from.Its not possible to do what you described. Bot will always upgrade same exact map to same exact rarity. Unless are you encountering some rare unknown bug with reading item's rarity from game memory.
Video will not help. Better provide a full log with all the manipulations you did up to the point when bot took white map and put it into map device without upgrading.

Bot also does not upgrade white maps that cannot be upgraded - corrupted or mirrored.
