Have you checked if the bag is full? seems simple but i had the same issue a few days ago, forgot to put a limit to how many nanab berries to keep

i would turn off catching for an hour or so in an area with tons of stops. I had this issue from time to time, i suggest a equal ration of stops to clusters of pokemon in order to prevent it from running out.
