How To Stop PokeFarmer Transferring My Pokemon

So, I downloaded PokeFarmer and paid for a 3 month subscription. First thing I did was go through the settings etc, and then as soon as I went on to start botting, around 60 of my pokemon were transferred.

Is there any way for me to stop this from happening before I go ahead and put my main account on the app?

Another problem I seem to encounter is the message 'Stay at pokestop and wait for pokemon', when I would rather it be moving around... any help would be appreciated

Do you have any logic rules set up to only keep a certain number of each pokemon?
