I just trained archeology from 1-525 and now would like the bot to continue doing archeology to find rares etc. Challenge is it stays on Eastern Kingdoms (alliance). How do i get it to go everywhere? Best example is Kalimdor for Uldum and Outlands for the other digsites.

Archaeologybuddy only runs on 1 map at a time, eg it only reads achaeology sites from the mapid the bot is currently located in (aka the continent; EK, kalimdor, outlands OR northrend). It should no longer attempt to train once it reaches 525, you can simply leave it running on a continent until you get everything you want and then move on to another continent.
As far as I know there is no way for the bot to (intelligently) switch continents while it's running though.
