There's so many questions about this, every day. That's why I'm writing this guide.
This guide may not cover everything, but it'll teach you the basics of how to profit more from your ores/herbs.
Suggested setup per realm
Detailed account setup
The gatherer
The gatherer accounts should have 1 level 90 character with herbalism and mining.
Suggested gatherers are tauren druid > druid/pala/dk.
The shuffler
The shuffler account should have 2 level 80 characters.
Character 1 - Jewelcrafting/Enchanting
Character 2 - Alchemy/Inscription
The AHBuddy account
The AHBuddy account should have a character of any level.
Guild connections
Detailed character tasks
Gatherers
The gatherers flies around Pandaria, collecting ore/herbs. Suggested runtime: max 16 hours per day(with breaks).
The shufflers
The shufflers logs in during the day, and shuffles the ore/herbs.
The Enchanter/Jewelcrafting shuffler
Prospect Ghost Iron Ore
Create gems from the rare(blue) quality gems:
Primordial Ruby (5 gems)
Sun's Radience (5 gems)
River's Heart (4 gems)
Imperial Amethyst (14 gems)
Vermilion Onyx (22 gems)
Wild Jade (18 gems)
For a level 80 character without any of the gems discovered, it'd take a total of 64 days to discover every recipe.
Level 85+ characters can farm Spirit of Harmony in Pandaria to use the Spirit of Harmony gem discovery (no cooldown).
Because you're using AHBuddy, you shouldn't think 'is this gem profitable?'. Start with 20 of every gem. The next time you're cutting gems, refresh the gems to 20 of each - the gems that doesn't sell you won't have to cut many, if any, of that gem. The more popular gems you'll have to cut more of.
With the green gems, create as many Ornate Bands and Shadowfire Necklaces as possible.
Disenchant them, and put enchants on scrolls.
There's 23 Mists of Pandaria enchants, excluding the August Celestials/Shado-Pan enchants.
Do the same as you did with gems, create 20 of each. If you don't have enough mats to do this the first day, wait to the day after.
You don't want to start with too few of anything, I will tell why a little later in the post.
The second shuffler
Alchemy/inscription
Suggested Alchemy Mastery: Transmute Master
With the alchemist, you can profit by:
Transmuting Primal Diamonds these should be sent to the jewelcrafter to be cut. If your Jewelcrafter doesn't have the recipes(drops from Pandaria mobs), find someone to cut them for you for a fee.
Transmuting Living Steel daily
Transmute Trillium Bars
Transmuting rare quality gems for meta gems with your Golden Lotuses + 1 green quality gem of the rare quality color
Creating flasks with your Golden Lotuses
Creating potions with your Golden Lotuses
You might think "hey, some of the flasks sell lower than the Golden Lotuses!"
You can sell Golden Lotuses on the AH, if you have excessive amount of them, otherwise, do the flasks. Golden Lotuses are unstable market, and they are very common compared to flasks.
It's alot easier to control the flask market.
The inscription profession plays the most important part of shuffling for gold.
Mill all the herbs which you didn't use for flasks/potions (with two gatherers, you should have alot of herbs after the flasks/potions).
Milling one stack of herbs usually gives 2 Misty Pigment, and 6-9 Shadow Pigments.
One stack of Green Tea Leaf:
results: 4,5 Ink of Dreams - 1,5 Starlight Ink
2 Shadow Pigments creates 1 Ink of Dreams
3 Ink of Dreams creates 1 of the Binds on Pick Up shoulder enchants:
Or 1 of the Binds on Use gray shoulder enchants:
It doesn't matter which of these two shoulder enchants you create, both sells for 18,75g per enchant, 375g per stack.
If you're currently selling herbs by c.o.d for less than 30g, stop. Buy every herb stack below 30g.
Mill, sell to vendor.
The great way about this is there's no posting to AH, not coding huge amounts of herbs every day, and still making amazing profit.
Misty Pigments/Starlight Inks
2 Misty Pigments is required to craft 1 Starlight Ink.
What you are going to use Starlight Ink for:
Creating the BoE Epic shoulder enchants (requires 3 Starlight Inks)
Creating daily Darkmoon Card (Scroll of Wisdom requires 3 Ink of Dreams, and the Darkmoon Card requires 10 Starlight Ink)
Don't buy cards from the AH to complete decks, unless it's really cheap. Try to trade your unused cards for other cards, to create your decks.
Each deck sells for 5-25k during DMF, starts the first sunday in each month and lasts for a week.

Done with the shuffler part, send all the shuffled materials to your bank char on the shuffle account, and deposit it in AHBuddy guild bank.
AHBuddy
I suggest running AHBuddy for 14-18 hours per day, depending on if it's raid day, weekend, and your stock.

Some other things:
I'd suggest changing AHBuddy every month. A new battle chest comes with a free month of playtime, new character, no reports. 2 months gamecard costs ~40k, a battlechest ~30k. $25 in store for a gamecard, $15 for a battlechest.
Place your AHBuddy in an empty city, Silvermoon/Undercity, Darnassus/Exodar

The profile requires editing before starting! You need to edit minBuyout and maxBuyout for each item.
minBuyout is the minimum price AHBuddy will post the item for, if it's below that price, he won't post it.
maxBuyout is if there's no other auctions up.
There's other options too, like post at minBuyout even if it's not the lowest priced auction, but these are optional.
To download ProfessionBuddy, you need to do that via SVN. Kick's SVN guide:

- Q: Why should I make sure I have atleast 20 of each gem/enchant/flask/potion before I start?
- A: When you're starting with an AHBuddy, you're gonna piss of alot of people. They'll do everything in their power to get you off the market. Undercutting you as low as possible, to buy out your auction and repost for a better price. If you have 20 of each gem/enchant and posting 2 at a time, after the first day, they'll either have bought up your entire stock, or given up. If they've bought your entire stock, you simply refill tomorrow. I've so far managed to get rid of everyone on the gem/enchant market on the realms I've had an AHBuddy in.
- Q: How do I pick which realm to start on?
- A: First of all, I suggest not using high realms. Their market is usually bad and it's difficult to take control over it. To pick a realm, study TUJ and Realmpop. You don't want to start on a realm where there's already an AHBuddy, botter ethics . Most AHBuddies are below level 10. If you check the "Busy Seller" tab, you can see all the busy sellers, level, and what/when they post.
- Q: It's been a week, and I've made less than I would've made if I c.o.ded!
- A: It's not easy to take over a market fast. There's legit players on every realm that posts gems and enchants, and if they see a level 5 who's constantly undercutting them all day, it doesn't take long to figure out you are a bot. Let him undercut you to 10g and buyout 20 of all your gems. How long will he be able to do that? If you're on the AH all day, he's not gonna have time to resell everything at a higher price for the next day. The next day, you're back with 20 of everything(hopefully). Eventually they'll give up.
- Q: Why don't I have my shufflers on AHBuddy/gatherer account?
- A: Both AHBuddy and gatherers will receive reports. It probably takes long before you lose either of them, but when you do, you'll also lose 64 days of gem discovery.
