Ok so I set limits on Pokemon caught per hour to be safe. However, with this setting I've noticed that my limit doesn't get overridden when a Pokemon I have indicated as 'rare' appears. This means my bot could walk straight past a lapras because it's over the hr limit. I think there should be an option or even inbuilt logic to catch Pokemon toggled as rare even when over the catch limit

You can manually do this by clicking on the pokemon and clicking catch pokemon.
Yeah, but the whole reason I use the bot is that it can run autonomously without me being there (I'm on full time studies). It could just be a simple tick box that overrides the given catch limit if a rare appears etc.

+1 to this since I just set and forget it mostly.
I'm thinking there'll need to be a 'must catch' page (similar to the rare page) to override the hourly limits for those who dont mind risking their account. So two page of pokemon list to cater to both types of players.

Go to Pokefarmer > Settings > Rare pokemon and please read the top section in there. As you see this is already supported, but you have to manually select what YOU deem as rare 
I hope this helps.
As for the must catch, the limits will not be over ridden without manual action, this is a safety feature to protect accounts as safety is our main focus.
However with the right logic settings for the overly common pokemon ie. higher IV requirements for them, you could help prevent this from being an issue as much
