From my understanding, no. They should not effect one another. It may flag your wow account, and that would just mean they are gonna check on you a bit more for doing illegal stuff.
The guy above is correct, even if you have multiple wows on the same battlenet account only the copy you did bot on will get banned but you will probably get "flagged". Unluckly i know the first part from my own experience.
