Yes as you found out. Pokefarmer does not get the candies for walking your buddy, you will have to login to your phone (just like before for hatching eggs) in order to get the candy. I used it on my Lapras with 8 candies and gave it time to fill up the KM meter, then I didn't receive a candy, however, when I logged in my phone I got it

I do thank the dev for knowing about the buddy and updating Pokefarmer regularly, I guess the dev are already working on a new update since the update for pokemon go has just released (or just the apk atm), and we do hope we stay away from Niantic's cross aim
