The easiest way to get detected is by doing something that a normal human cannot do, walking at 50 KPH, teleporting from New York to Paris in few minutes, walking 2000 KM in only few days, etc... All these are detected by program, and not by a human working at Niantic.
The most common violation comes from exceedingly fast walks at sustained speed. When you set your location to New York to catch pokemon, then suddenly changed your location to Paris after only few hours, the program will calculate the distance and the time that it took you to log back in and come up with speed. For example, if you were farming at a city 2000 miles away from you, then you logged off, waited for only 2 hours, and logged back in to your hometown, the calculated speed will be 2000miles/2 hours or 1000 miles per hour. Human cannot do that, and there will be a great chance that you might get banned after several attempts. It doesn’t matter if you are in the same hometown, if the you changed your location 5 miles away in just 30 secs; that will be equivalent to 5 mph/0.5 mins or a 60mph walk. Sniping is detected the same way too since you have to change to different locations in short period of time to catch those rare pokemon. It is not the sniping or teleporting that cause a trainer to get banned, it's you inhuman speed to travel from one place to another.
It is true that you cannot log in using your phone while botting, that's because you cannot be at two places at the same time. But there is a way around it. You don't have to wait for hours to use your phone and check those pokemons that you caught. All you have to do is disable your GPS. If you are using an Iphone, just go to privacy, turn off the location services, then you can safely log in. That is because the game cannot determine your location when the GPS is off. With the GPS off, you can safely do anything you want, except catching pokemon or visiting any pokestop, there will be no map.
Another way to get detected is by walking great amount of distance in short period of time. You get medal when you wqlked 200 KM, but if it took you only two days to cover that distance, then it is inhuman, and a red flag. Realistically, how many KM can you walk in one day?
The amount of candies and and Stardust is not a red flag, since it is dependent on the amount of Pokemon that you caught. Most trainers do not power up until they reach higher level, when they can catch higher CP pokemon with higher IV and evolves stronger. It saves them huge amount of Stardust, so don’t worry about the large amount of stardust that you accumulated.
Because you have to act as natural as possible, does that mean that bot is practically useless? NO, I have 5 level 30+, 5 level 25+, and 5 level 20+ without a single ban. That is because the number of pokemon you caught in a day and how long you play pokemon in a day IS NOT a red flag either.
