Auto Transfer Not working

The pokemon transfer used to work before the update. now it seems to make a "selective" transfer.
i mean most of the time doesn't transfer the Pokemon (i have the option to keep 2 of the highest CP/IV). sometimes i see it is transfering.. but its rare. Thanks
