Check your itemfilter settings, in the tools tab. buy default I believe that flasks are not picked up unless they have quality, so when you find the flasks pickup filter 'Any Quality Flasks', edit it by changing the Quality Min setting to 0. careful as your inventory will be full of flasks...

This has been answered in the forums before.. somewhere... I think the problem is that the bot hooks the mouse/keyboard and that that hook is used by the flask actions. thus if the hook is removed so that you can input mouse/keyboard, then the hook will not be present for flasks. but search...
