I think I found out why it was not working properly. Pokefarmer seems to have problems with the start coords. Switching the starting position fixed it.

Hi, since the 163 update my pokefarmer set the pausing time to a random time (like always) somewhere between 30 and 50 min. Thus far everything working like expected. But after the first pause it picks all pokemon up which spawned in the mean time around the pausing location and loots 1-2...

Since the version 163 (or so) the 'force transfer' and 'transfer' feature are one. So if you hit transfer, well it will be transfered. I dont think there will be a fix.

I can confirm that neither 'keep x of highest cp and iv' or 'keep x with highest cp'&'keep x with highest iv' works properly. I lost some high IVs >.> Edit: Additionally the waiting before transfering works the other way round :/ After a catch it transfers the poke instantly afterwards it...

Do you even need a proxy when you bot in your own country? I mean if I live on the westside of my country and my pokefarmer is running on the eastside and I consider traveling time between log ons. Is that technically unsafe?
