Is there any way in DB to enable alert when i receive a pm? I'd like to be warned when GM is whispering me.

GMs don't whisper in Diablo as far as i know, a lot of scammers do however but you can simply ignore them anyway

If a GM Messages you, chances are it's a phising attempt trying to get your login details. Just ignore it. Usually you would be banned/flagged if you're botting and not whispered to.

Then how they will check if i'm bot without whispering me?

There isn't even such thing as "GM" in Diablo 3.

Nah they detect botting in multiple ways, currently DemonBuddy dodges all these checks but hasn't always and will not always as these checks aren't released public by Blizzard.
